Now with 3G, I'd love to see the ability to stream internet radio like iTunes does. (I'm thinking in the car on road trips.) I hope someone comes out with an App to do this.

i second the cry for A2DP. My understanding is that this would only need to be a software update—Apple could add it as part of the 2.0 software and first-generation handsets would get the functionality as well—but I don't think a third-party app could do it.
Apple could probably make some super stylish Bluetooth headphones with a built in microphone to take advantage of this functionality. My Bluetooth headphones work well with Leopard and they have integrated control and volume buttons.
Another iPod feature that could be easily added would be AirTunes support for those of us with home stereo systems connected to either an AirPort Express Base Station or the Apple TV.
iTunes music sharing would be nice.

I know this article is about the iPod portion of the iPhone. But it just occurred to me; still no copy and paste? Really? If the original Palm could do this with a stylus, surely the brilliant people at Apple can do this. (And I will call you Shirley.)

In addition to (missing) improvements on the article, I would like to see easier scrubbing UI. Holding down the next/previous button, or dragging the tiny slider to scrub to the part that I am looking for is not at all intuitive.

With Mobile Me and 3G, I'd like to see personal library hosting. iPhone capacity isn't enough to hold a BUNCH of video, but if you could host your music and video library file on Mobile Me, you could set up a stream from your computer to your iPhone. Mobile Me could also allow you to rearrange playlists and media data on your iPhone and push a change on your iTunes library.
Apple could get around P2P efforts be requiring a tethered sync of the device and machine before enabling streaming. This would be great for iPodTouch users who have access to WiFi connections too since they wouldn't have to deal with data fees. A change like this would make me an instant buyer of one of these two devices since I knew I wouldn't have to manage a video library.

My current iPhone seems to have a really tough time resuming playback of a paused song using the remote built into the headphones. Normally, I'll put on some music and then walk into a coffee shop and pause whatever's playing using the button on the headphones. If I wait too long, I can no longer resume using the button. I have to pull the iphone out of my pocket, double-tap the home button and then press the play button. I haven't heard anyone else mention this issue but I can easily and repeatedly repro this bug. Drives me nuts. If it is widespread, I hope they do something about it.

I'd love to see the image tank capabilities, using the Apple Photo Connector for iPod, reintroduced.
that was such a great thing. OK, maybe not on the 8GB iPhone, barely worth it, but on the 16GB device it would be quite useful.

What about being able to play audio through the iPod connector at the bottom of the iPhone. With the current iPhone you can't play audio that way, presumably, because the cell network radio interferes with the transmission of the audio signal.

We could also focus on the lost features and whether they ought to be resurrected or superseded with something better. Here's one example. Classic iPods support something called "Notes." Not just a yellow ruled pad as on the iPhone and iPod touch but the capability of taking on folders full of text files that follow a rudimentary form of HTML such that they can be linked together and hyperlink to audio, video and JPEG images. The iPod Notes function had one glaring problem -- getting those files onto the iPod. They could not be podcast. The folks that created Mogopop came up with a neat application that resolved this difficulty but that was apparently too little, too late.
Now we have the iPhone and iPod touch with a full-fledged web browser that is really quite good. It is hobbled in that you cannot use the file:/// scheme to display locally stored HTML files unless you have Jailbroken your device, patched Safari to handle the file:/// scheme and manually installed HTML files and related media on your device. Yes, we still have that "last inch" problem.
So what I propose is that Apple enable Safari to handle the file:/// scheme and extend the podcasting model to include a package that can contain HTML (minimum), JPEG images and audio/video files.
as well.
So, why would anyone want to lug around a bunch of web pages when you have WiFi, 3G and Edge? I'll leave that question to other commentators.

I agree with all the things you listed. Also, one improvement I'd like to see which applies to iTunes as well as the iPod is color coding on playlists. Apple uses color coding for many things, but it is curiously missing in iTunes. It would not affect the attractive UI if the colors were pastel colors like the current blue used in iTunes, but on the iPod there is no shading at all and it would be really helpful for playlist management if tracks could be color coded. I also agree with the post that talks about the awkward sliders in the iPhone/iPod Touch video UI. On any video longer than a music video it is extremely difficult to scrub through to where you want to go. Finally, there is the very annoying problem that if you're watching a video and go back to the main interface in the iPhone or iPod Touch, then use another application and then go back to the video, it starts again at the beginning. In iTunes and on Apple TV it goes to where you left off (Apple TV asks if you want to resume), but the iPod Touch or iPhone don't do that.

One thing I HATE, is when you are on shuffle, and you have it on the album/rating screen, where all the other tracks for that album are. IF you select another track from the album you are taken out of random and now the only tracks that will play are from the album, you have to go back to whatever list you had before and shuffle again... SO ANNOYING
And how about these:
Turning off or adjusting the sensitivity of the orientation switching?
Allowing shuffle in Cover Flow.
Providing a true EQ, instead of presets.
Automatic volume control for movie playback, I find myself constantly changing the volume on video playback.
"Karaoke" mode for song lyrics, iTunes sells Karaoke tracks already, just go the whole 9 yards already.
That fun "alphabet" scroll like the contact list in cover flow.
Forget A2DP, in practice it sounds like a good idea, in reality the quality just isn't there. I have a bluetooth stereo headset from WiRevo and the sound quality is simply awful. Even on higher end BT headphones the quality is awful. There was discussion about a new tech. that uses low power wifi with higher quality play back.

Give me disc mode . . . like the other iPods have. There are utilities out there that allow storage on the iPhone but they are much more clunky than disc mode. mobileMe is fine but again interface is much more clumsy than disc mode for storage of files. I have 4 Macs that I work on at various times during the week, one of which doesn't have an internet connection.

Bluetooth HID profile. The onscreen keyboard is nice, but it would be fantastic to use a Bluetooth keyboard, or better still a Bluetooth barcode scanner. I know the iPhone can read barcodes with the camera, but the iPod Touch doesn't have a camera. I see some amazing enterprise potential for the combination of an iPod Touch and a barcode scanner.
