QuickTime Pro In and Out Selection Markers

Why is it that some movies have these and others not? Presumably it is how it was created, but can they be added to clips that dont have them for editing purposes?

The selection markers don't appear in files you cannot edit. These seem to be most
often MPEG files with multiplex'd (MUX'd, combined) audio and video streams. They
must be deMUX'd into separate audio and video streams before you can edit the
video.

Yes, you can add a MUX'd MPEG to an editable MP4 video. Open both files. Do a
select-all on the MPEG and copy. Switch to the MP4's window, move the cursor
all the way to the end, and select "add to movie" from the edit menu. That will
leave you with a hybrid that QuickTime won't edit.
