Airtunes seems to be working fine the moment.

I have noticed though, that if you decide to 'Custom Sync' content, whereas previously you could just keep adding more and more films onto the 160 gb hard drive, Apple has stopped this. Now, wherever there is an update between itunes and the ATV, the stuff you may want to keep on there, but delete from Itunes, just disappears.

Anyone have an ideas??

Well, I think this is the way it is supposed to work. Picture your Apple TV as an always connected iPod. If you delete something form iTunes, it will automatically get deleted form your Apple TV. The same thing happens with an iPod or iPhone or any other device synced to your iTunes library.

I have the HDMI lockups as well.

All of my HDMI goes through an Octavia HDMI switch to a Mitsubishi WS57732 DLP TV.

The TiVo Series 3 and the Playstation 3 have never had an issue with this setup.

With 2.3.1, the video locks up while playing any H.264 videos on my server. It'll play for 2-3 minutes, then the AppleTV locks up and 5 minutes later I get a complete self-reboot, bringing it back to life.
