I wonder how Apple handles distribution of official-use iPhone/ipod Touch applications. For example, is there a special Army portal for the apps or is "jailbreaking" supported under certain scenarios, so that government entities can load and install their own apps.

There is no need for the Army to jailbreak their devices. Apple already has an "Enterprise Distribution" version of the iPhone Developer Program. Quoting Apple, this is:
Enterprise Distribution
For deploying proprietary in-house applications to authorized users in your company, the iPhone Developer Enterprise Program is available to companies with 500 or more employees.
Any company with more than 500 employees can develop and deploy in-house proprietary applications using their own servers instead of posting the application to the AppStore.

I wish the military, specifically the AF (since that's what I am) would go to Mac computers. I am sick of all the PC problems.

I am a former military member and a current U.S navy civil servant. I work in navy public utilities and use my IPhone extensively on the job. I have apps for power measurement, binary calculations and conversions, I even use the handy level app. The readily available apps and easy interfaces make it ideal for me to use in the field. I would have to carry a bulky scientific calculator and than figure out how to use it. So far its been great and even if the navy doesn't fund their use i will still use mine on the job.
