The Red X closes the window, not the application. Closed windows are not resumed. Having the Red X not quit the program has been a feature of Macs for a long time (forever?).

That doesn't quit Safari, it closes a browser window. You told Safari to close a window, so that's its state if you quit and re-start Safari.

Also, does anyone know if there's a way to get the old zoom back where you held control and swiped with two fingers? It's not only easier than the pinching motion but it worked on EVERYTHING. This new method does not.
Safari is super glitchy for me. I went back to Firefox even though I can't zoom on anything there anymore.

I THINK YOU MEAN THE OPTION KEY, NOT CONTROL. ANYWAY, TRY SWIPING WITH THE OPTION KEY DOWN,

Enable the new Debug menu using the Secrets preference pane (http://secrets.blacktree.com/). Also explore some of the other Safari-related secrets; some of them will fix the gripes mod of y'all have with the newest iteration of Safari (and some of the gripes you've always had with it!).
I'm not referring to the developer menu, by the way, but the Debug menu. It will give you access to a whole new set of options for Safari. The developer mode is useful, too, though. It lets you enable the 'Do not track" option and a few other things.
Finally, who wishes Safari had an Omnibar à la Google Chrome (or even Firefox). Now it does (sort of): https://github.com/rs/SafariOmnibar
