This is very puzzling.

Should the USPTO talk to the Patent Office as to why Apple was granted the patent in the first place?

Is USPTO more authoritative than the Patent Office or should they come together to iron out their views?

Patent holders will surely not be confident given such uncertainties.

USPTO is the Patent Office, which is located in Alexandria, Virginia. The validity of the patent was challenged after it was issued.

You are confused. There is only one Patent Office, USPTO, which stands for US Patent and Trademark Office.
