I am finding that for some programs iTunes throws a message that the application could not be found and was not installed. These apps were downloaded to iTunes and can be found with the show in finder command with no problem.

A second problem is that I find that the syncing issue can also seem to cause my computer to freeze for a long time.
This may be a "feature" but it is clearly a feature that is implimented in such an absurd way that it is effectively a bug. It make me not want to use my iPhone in a way that it is meant to. I routinely sync my iPhone for my calender through Outlook. I also put video podcasts on and off routinely.
Finally am I correct that iTunes requires you to always sync your downloaded Apss. When I deselected the syncing I got a message that the unsynced Apps would be removed, eventhough I had already done a backup and had nothing new to sync with respect to the Apps.
It may be unrelated but has anyone found that the new v2.0 software is SLOOOOW!! When I open contacts it takes 2-3 seconds before the touch screen will respond to my flick scroll and then it often hiccups halfway through a scroll. Then when I select a contact it can take a couple of seconds to open. This never happened with any iteration of v1.0 software.
Definitely a number of tweaks need to be done ASAP. Looking forward to v2.0.1 an v2.0.2

Actually, I wanted to wait out on the software, but what I wrote about in that article was how I was going to have to upgrade, in order to write about all the 2.0 apps for Macworld.
Overall, the process has gone well, but there are still some things missing from my jailbroken 1.0 phone. Sadly, I don't think we'll ever see them in the store, though, because they dealt with further customizing the iPhone's interface (no more black main window background, folders to collect apps together, etc.). Somehow, I don't think Apple will be approving any such programs for the App Store.

I noted that in the article, at the end where I stated my solution (which is exactly that). However, it's far from ideal, because it means that none of my application-specific data is getting backed up. I can restore songs, movies, etc., but not application-specific data.

It takes 10 times as long to do a backup if you purchase your apps over WIFI rather than directly on your iTunes on your desktop, since it has to backup the entire program, not just your settings. Don't do it if you don't want to wait -
Also, it takes several minutes to backup every new program -- don't add 10 at the same time.
And finally -- if you really don't care about the settings for your games and the levels you achieve, just touch the X next to the bar and it will skip ahead to the sync as usual. If you purchased your games etc via iTunes rather than the App Store wirelessly, all your games are safe on your computer and will reinstall if you have to do a backup.

that hasn't been my experience. i get the 1 hour - 2 hour backups every day without adding or deleting any apps whatsoever. i wish what you posted was true.. but it's not for me.
