Maybe you downloaded something on the net for which your preference is set to play in iTune (it can be a simple beep). That's not the normal behavior, but it can have been modified by mistake.

The only thing that i have downloaded for iTunes is the iWOW 3D thing. It sounded GREAT but it was a demo so i completely uninstalled it (I think). Could that have something to do with it?

Don't know for iWow, but that's not what I was thinking about. A web browser is made to use external apps to open some type of files, and it can open some other format by itself. Which format it open itself and which one it transfer to another app depend of preferences set. Some external apps work transparently inside the browser(plug-in) but others open and take the front of the mac. Maybe you're encountering a file that is set to open in iTune (which isn't a standard setting).
You can look at these settings by selecting the 'installed plug-in' option of the help menu of Safari.
