These guys have done an incredible job with this program! The only bad thing is that I encoded about a fourth of my DVD library using the version prior to this new release. Now, being the anal retentive person that I am, I'm going to go back and re-encode everything from the start...

Does anyone know if you can use Handbrake to encode a file with the 5.1 audio in tact in a way that will work with the AppleTV? That's the one thing stopping me from putting my DVDs onto a media server. I need to have my surround sound!

Nope, not with the Apple TV:

(At least not without modding your Apple TV.)

HandBrake is mostly a compression tool for getting DVDs into an iPod, iPhone, or AppleTV.
Visual Hub, iSquint, and several others to similar things.
DVDxDV is the tool for getting DVDs into iMove for editing. http://www.dvdxdv.com/
There have been scattered reports that iMovie '08 will import directly from a DVD, or a DVD image file.

HandBrake's UI changes are definitely good ones. This program just keeps getting better!
I'm glad to see Mac OS X traveling first class finally regarding video transcoding. We've been sadly neglected by Apple's lack of decent MPEG2 support for so many years. Now with VisualHub, Perian and HandBrake filling critical gaps, things are starting to look up for the Mac OS video community.
