The reason you aren't getting an answer right away is it just doesn't happen often. I've seen this posted many moons ago and can not remember the fix. You might try logging into a different user account and see if it still happens. This will tell you if its the system or just your account. Have you changed the display resolution since creating your external HD?
Edit ...forgot to mention. The Mac HD doesn't like anything near it. So if you have folders/files close by this 'might' effect where the external HD is placing itself. This has happened in the past.

Well, it certainly sounds like Macintosh HD has some sort of complex... ![]()
Can't find it now, but one solution, which I wasn't gunna post, was to do a total reinstall of OSX. This was the fix for one guy, but when he installed a new OSX from Panther to Tiger he used the 'Upgrade' flavor of install. NOT good IMO only. When going to a brand new OS its better to install it on a clean HD and then install your apps....
