I use an applescript to convert them to TV shows with seasons and episodes.
It makes it much easier to manage syncing ( and watching ) and keeps then out of the way of my other videos.
This script http://dougscripts.com/itunes/scripts/ss.php?sp=setvideokindofselected will batch convert large numbers of videos easily.
